I recently purchased a 240hz monitor and want to cap it for games that can't run at that speed. I want to use backlight strobing and am wondering if I turn on backlight strobing (which runs at 240hz) if I cap monitor refresh rate at 144hz, will the backlight strobing run at 240hz or 144?

Most monitors have support for strobing below their max strobing. So if you have a 240hz strobe mode, you should have a few options all the way down to 60hz. Just open up the OSD on the monitor while in-game and it should tell you what refresh rate it's currently running at in one of the menus, if not directly on main OSD. Typically you just set your desktop refresh rate to your preferred strobe refresh and make sure "use maximum refresh rate" is not enabled, but instead have "application controlled" enabled, at least with NVIDIA.
