I don't know for sure, but I'm guessing whichever card is connected to the monitor being used has final control of displaying the frame. So an nvidia card would work fine with GSYNC and an amd card would work fine with freesync. The secondary card is just rendering chunks of the frame and sending it over to the primary card that combines it with its own chunk then sends the completed frame to the monitor.
