Good information so far. I think you can rule out problems with your hardware here, and you can also leave Windows settings alone. Given the fact you're proficient with your overclock, BIOS settings and so on, I'm pretty confident in saying that this is not a hardware problem. Windows settings, as hinted at before, are likely never a problem, unless you've already messed around too much and changed critical settings. But for now I'll assume you didn't.
The router you're using (Fritzbox 6690) is not on the infamous Puma6 chipset, so I'd rule out some weird software bug for now. Apart from that, you can't really change many settings on these FritzBox routers anyways, so I highly doubt there is something messed up with it. Also, same as with the Windows settings, these things are used by millions of people right out of the box, without changing any settings at all, and with no problems. However, if you want to really make absolutely sure, you're free to change the router at any time (thanks, Gesetz zur Auswahl und zum Anschluss von Telekommunikationsendgeräten!). Try another router if you have one laying around and see if it improves the situation. It likely won't.
Honestly, the only real possibility I see is with the ISP here. First, I would enable the game's diagnostic overlays while playing & record the screen while doing so. If there's something wrong with the connection, you'll be able to see it in the recording. Additionally, BF2042 has a "bullet registration" graph. I don't know what exactly it's called, but I have it on all the time. Dig around in the settings a bit, you'll find it.
Look at your recording afterwards and see if you can spot anomalies like the ping spiking at random times, packet loss or anything else that might be of interest.
