Is it possible these eye fatigue claims are caused by FRC/Dithering? Surely, effects such as PWM, LCD inversion artifacts, KSF phosphor, BGR layout aren't a factor here? I can't think of anything else, the coating and/or polarizer perhaps?

Not necessarily - Newer HDMI can be very good nowadays. Also make sure to test apples vs apples on monitor features (VRR on versus off)

Does this monitor have a weird resolution or hz? I can't get it to clone with my Elgato 4k mk2. I've never had a problem getting a monitor to clone. When I select clone to the elgato it just shuts off.

So I'm still on the fence about the XG2431 (as I cannot for certain tell yet if it's causing strain) but I'm 99% sure I'm going to return the XL2546K.
It's a shame, I really enjoy a lot about the XL2546K and it's really nice to use for gaming. However, I also work from home and use my setup for 8-hours a day working and the BenQ is really, really awful when it comes to text smearing/ghosting on web pages and documents. I've been curious if that's what is causing some of my strain.
So I think I'm going to return the XL2546K and use the XG2431 standalone for a little bit for a cleaner test to see if I can narrow down the issue. But I just can't live long-term with the XL2546K's shortcomings outside of gaming...

Sounds like a monitor to check out then. What are the attributes that you prefer with the Zowie?
